The school was founded in 1956 when Shanghai First Medical College (now Shanghai Medical College of Fudan University) was relocated to Chongqing. It was originally named Chongqing Medical College and was renamed Chongqing Medical University in 1985. The school is one of the first batch of units approved by the Academic Degrees Committee of the State Council with the right to confer doctoral and master's degrees, and one of the first batch of study abroad demonstration bases approved by the Ministry of Education. In 2015, it became a university jointly built by the Ministry of Education, the National Health Commission and the Chongqing Municipal People's Government. The school consists of Yuanjiagang Campus located in Yuzhong District and Jinyun Campus located in Chongqing University Town, with a total campus area of 2,650 acres.
